The black line shows the value of nucleotide diversity (Ï€) in a sliding window analysis of window size 300 bp with step size 10, the value is inserted at its mid-point. The grey line shows the total number of phylogenetically informative sites (under the principles of parsimony) in the alignment for any given 300 bp window, also plotted at a step size of 10. Gene boundaries are indicated with an indication of the total number of variable positions per gene; nad4 L and nad 4 are overlapping. Solid black boxes indicate the fragments amplified by 3 primer pairs (A, B and C) designed from this alignment using PriFi [67]; Alternative primers are indicated by open grey boxes.
