Two frameworks of template-based methods for protein-protein interactions (PPI). (A) For each query protein sequence pair, the method searches 3D-dimer template library to identify homologous templates for exploring the query protein pair, such as MULTIPROSPECTOR [20]. (B) For each structure in 3D-dimer template library, the method searches protein sequence database to identify homologous PPIs of the query structure, such as 3D-interologs.
