Framework for developing three types of miRNA functional enrichment measures. A conceptual framework is constructed to consider the tri-partite network topology. (A) A miRNA cluster under investigation contains the members, μ i and μ j , targeting genes that are associated (ρ i ) and not associated (ρ j ) with a specific GO term of interest through τ i and τ j , respectively. Non-member miRNAs may be associated (μ k ρ k ) or not (μ l ρ l ) with the GO term through τ k and τ l . Counts for (D) miRNA-centric (μ) and (C) target link-centric (τ) as well as (B) target gene-centric (ρ) are listed by two-by-two contingency tables. The closed and broken circles in the miRNA world depict the miRNA cluster under investigation and the subset miRNAs targeting the genes that are associated with a specific GO term of interest.
