Ambiscript Mosaic gap characters support the alignment of variably-sized DNA binding motifs. The consensus sequence generated by aligning members of a V. cholerae quorum sensing binding motif 1[15] reveal both the variable region in the center of the motif and the conserved inverted repeats at either end. Gap characters are rendered as dots, which remain appropriately unchanged when rotated around the center line.
