  1. Cuffdiff2 was used for time-course differential expression analysis at isoform level. Transcripts that were differentially expressed at least at one time point compared with previous time point with FDR < 0.05 were defined as significantly differentially expressed. Out of 103,106 transcripts detected in developing soybean embryos, 17,181 transcripts were significantly changed
