Schematic representation of experimental design. Eighty birds were sacrificed at day 1, 5, 14 for control birds (without antibiotic), WA1, WA5, and WA14 respectively, and at day 5 and 14 for antibiotic treated birds, A5 and A14 respectively. In total there are 5 treatment-day combinations consisting of up to 8 points, where each point represents 1 pool consisting of 10 chicken. The antibiotic, amoxicillin, was administrated for 1 day, starting at day 1 and lasting for 24 h, via the drinking water. At all sampling days, the jejunal segment was taken, for sequencing of the luminal microbiota, host gene expression and immunohistochemical staining of different immune cells
