  1. Parents were sequenced with the GAII (paired end). Offspring were first sequenced with the GAII (single end); the depth of coverage was insufficient for genotyping and a second round of sequencing was done using the HiSeq 2000 (single end). The results of the GAII single end and HiSeq 2000 single end runs were filtered and trimmed to the same lengths and combined for analysis.
