Effect of ambiguous nucleotides on cDNA-AFLP coverage as estimated by simulation. Modified EST sets were generated from RefSeq sequences by labeling different fractions of randomly selected nucleotides as ambiguous using a Perl script. cDNA-AFLP sequential digestion protocol was simulated using the optimal combinations of two marking and three releasing enzymes, and the coverage was plotted against the fraction of ambiguous nucleotides.
