LncRNAs were predicted to regulate their neighboring related immune genes on the same alleles in cis in silkworm embryos and larvae during the N. bombycis congenital infection. The lncRNAs which have intersection of promoter or other cis-elements may regulate gene expression in transcriptional or post-transcriptional level. lncRNAs in less than 100 kb up/downstream of a gene were likely to be cis-regulators.
