Percent of genes on each M. fijiensis scaffold that are differentially expressed. For each M. fijiensis genome scaffold with at least 25 predicted genes, the number of genes with higher expression in the infected leaf or in culture is expressed as a percentage of the total number of genes on that scaffold. Predictions of whether the scaffold may represent a core or dispensable scaffold [25, 26] are indicated underneath the scaffold number. Scaffolds were predicted to be dispensable based on the following characteristics: small scaffolds, low G + C content, low gene density, low proportion of genes encoding proteins with PFAM domains, high proportion of repetitive DNA, and different codon usage [25, 26]. Green = Genes more highly expressed in infected leaf tissue; Blue = Genes with lower expression in infected leaf tissue
